I wonder why the manual trans front axles have two CV joints but the auto axles have one CV and..

It is a lot less messy when installing the trans without the half disassembled CV with grease everywhere getting in the way.

The auto version is just a different CV joint design than the manual version.

I assume the manual box on the non-S cars is a (different) Getrag also though I've never actually seen one.
