Has anyone replaced thier sunroof seal and still had it leak? I have..

I'm wondering what else I could do to make sure the sunroof won't leak. The only possibility I can think of is that the roof is not stopped at the exact right position to seal (ie it's flipped up a tiny bit too far, or not far enough).
Also, I think there are drains somewhere under the sunroof in case water gets past that can get clogged? Does that sound possible?
This makes me wonder why I spent $50 on a rubber seal.

It's the drains that are installed around the sunroof like Supercoupe was saying. The seal is basically there for air noise and aesthetics.
