Swapped the front left wheel with the rear left wheel and swapped the wheel bolts as well. Before when I had the now rear left wheel on the front hub I could wiggle the wheel slightly even with the bolts tightened down tight. After the swap both wheels have no play when up in the air.
I took it out for a test drive and the thumping noise is gone and best of all the alignment is tracking straight again.
When I had the wheels off I cleaned them, perhaps the wheel may have had some mud in it for all I know. Perhaps it may have been a bum wheel bolt. I dunno.
Also got my replacement taillight installed today in about 15 minutes. I was shocked at how easy it was to do. All in all today was a productive day, the last thing I need to definitely fix is the couple of cracking wires in the door jamb, I dread doing that.
Thanks for the help everyone.

btw, just put the 17x7.5's on the CQ for the first time today. shoulda gone with a wider tire, looks funny. no more vibration however (i inspected the rear tires, looks as if i locked them up a few times as i usually run w/out the ABS on, it gets confused by the 993's).

Happy for you, finding your problem. Keep in mind that you need to rotate tires every few thousand miles and will need to put the front to the back and visa versa.

i had a friend who swapped one stock wheel back onto his 100 after having aftermarkets mounted up (flat tire). he forgot to remove the little hubcentric adapter, and that wheel wobbled at speed (cause it was sitting on top of an adapter and not flush with the hub face). just a thought for your mystery problem... very puzzling...
