Best way to remove battery tray?

I chiselled mine off which left some scarring. Body filler, primer and paint made it look factory.

Default As long as you've got one big enough

I saw a job by a guy who had an el-cheapo one the other day and it looked like he gas cut it. Really bad looking.

Get one that's rated to cut at least 3/8"-1/4" if you're out looking.

Sans that resource, use a spot weld cutter, then finish off with a 4 1/2" hard wheel. Use it to bevel down the rest of the area that the cutter missed and it'll pop right off.
