...has anyone ever removed and replaced the caliper piston protective cap (item#5) without removing the caliper??
Been trying for the last 45 minutes with no success. How do you remove the caliper entirely? When I try to take the line up, it twists the brake hose and I'm afraid I might damage it. Any help would be appreciated.

You a flare wrench to disconnect the brake line. Use compressed air to blow the piston out of the caliper, and then replace both seals. Put a block of wood in front of the piston when you blow it out, so that the piston doesn't get damaged.<ul><li><a href="http://vista.pca.org/sch/tech_articles/caliper_rebuild/caliper_rebuild.htm">Here's some instructions on a cliper rebuild.</a></li></ul>

...I'm having trouble with getting it back in, so I figure it'll be easier if I remove the caliper entirely so I can push down while turning the piston back.
The piston won't go back far enough to let me use the tool yet.
I can get a regular wrench on the line, but the hose twists, is there risk of this hose rupturing or is this the only way to remove the line?

but I recommend a flare wrench whenever you are working on brake lines. You don't want to screw them up.
