will doing a hub conversion from stock to say RS2 hubs have any effect on my brake setup?

For one, you won't be getting RS2 hubs for the rear of your quattro without getting a hold of a pair of 80q Avant wheel bearing housings. The RS2 uses 82mm wheel bearings at all four corners (as does the 80q Avant). Your car uses a 75mm bearing in the rear, with the WBH sized accordingly. So, you'll be affecting more than just your brakes (who makes a 276x25mm and 245x10mm rotor in a 5x130 pattern? No one I know of!) with trying to use RS2 hubs. Besides, ever price out Porsche wheels? Way not cheap.
If you want 5-bolt wheels, go with the S2 hubs, S2 rotors, and some 5-bolt wheel from an Audi or Mercedes (same pattern, different offset). "Plug and play"...
