Possibly better resale value? How with less numerous interested buyers? What does 'free . . . . tires for life' mean?
Consider the ability of the interior on either car to handle the abuse of two dogs. Leather and nails doesn't sound conducive to resale nor appearance.

From what I've heard the 2004 R32s are selling at 85% of their original sticker price - and they're now 3 year old cars... There are limited numbers of them and it's all about supply and demand. Yes, there are fewer people interested in R32s, but there are far fewer R32s around than A3s...
The deal with the free tires is that if you take your car to that dealer for scheduled maintenance, if you wear out any tires they'll replace them with factory spec tires for free. It wouldn't cover replacements for things other than normal wear and tear (hitting a pot hole, for example).
We have our dogs on leather seats now and don't have a problem. We even have a leather couch at home which the dogs think of as their dog bed - again, no problem. The advantage of leather over cloth is that the dog hair doesn't stick. Scratches aren't really a problem. There are leathers that aren't dog friendly, but the ones they put in cars are pretty dog proof.

I loved my GTI 337. I love my A3.
For "hauling stuff around" my GTI was much better. As crew said below the usable rear space is much less on the A3 cause of the sloping roof. I could (and did) stuff a love seat in the back of the GTI at one point. No way that would fit in the A3. At another point, I put a 32" TV back there, with the stand. When it was time to get rid of the TV, the stand had to make a separate trip, since they didn't fit in the back of the A3 together. Now, with the seat up, I can fit a stroller, a pack and play and a few other "baby" things back there, fine, and that's all I need.
Course, we got the A3 and got rid of the GTI because we had a kid, and really, really needed the second row of doors. For us, a more functional back seat was huge. But, for you, it sounds like you really dont need that second set of door.
And, open sky is really nice (for the back seat passengers). Fit and finish, is definitely improved, but, that's really a personal decision.

For the insurance comparison I pay $394 for the R32 and $303 for the A3 every six months.
Both will be great capable cars, so choose which one you like best.
