Sympony sound, not so good

I switched out a 2000 S4 for an A3 last month. One thing thats an issue is the Bose/Symphony system is giving me pain. Almost immediately I noticed a big diff from the sound system in the S4. A few issues.
The dealer installed an iPod "Dock" for it (it's not really a dock so much as a cable...).
The sound quality out of the iPod is TERRIBLE. It's hissy, and the vocals sound way drowned out and the sound is muted in general. If you take the same MP3 and put it on an MP3 CD and the iPod, it's night and day. I can barely tolerate listening to it and I'm no audio geek. It's really terrible.
The sound via the AUX seems to have gotten crappy since this was put in as well, but I haven't fiddled with it much. So there's a clue there.
But even for radio/CD, with SVC on 0 the stereo still seems to be changing the sound of the songs - you can hear it get quieter and softer at random times. I've fiddled with all the settings I can find.
I'm going to take it back in but wondered if anyone else had this sort of experience with the Symphony setup.
At first they told me that AUX and iPod can't co-exist but they got it working, so I'm not sure what the story is.

The standard compression rates for Itunes is pretty horrible. It works for headphone playback, but that's about it. It made a large difference for me.
