ECU
There is a control unit mounted at the front of the engine bay that controls the engien colling fans and air-con these are **** to having problems. Althogh I have seen an A3 with a similer problem which turned out to be the thermostate stuck open, you can test for this by starting the car from cold and monitering the temprature of the colloant pipes with your hands to check how the coolant is flowing.

which thermostat are you talking about?
the engine coolant sensor or the Coolant Temperature Sensor? i dont have any idea where they are located

Loom
More ofen than not it will be the control unit if this hasn't solved the problem then I suggest that you have the Audi center test the loom on the car. I have seen one A3 before that had a similer problem that turned out to be broken conection on the secondary water pump this took a long time to find and may not be the only place that this problem could be caused from.
Best of luck
