I took delivery of my 2012 S5 10 days ago. I washed it spotless a couple days later. I am 100% sure there were no bug blemishes on the hood paint.

Drove it for 5 days around town. Picked up a couple smashed bugs in the process.

Went to wash it on the 5th day, and the bugs on the hood (not bumper) stained the paint. I even tried some Scratch Out scratch remover to no avail.

Has anyone else had this experience? Is there anything that can be done?

I don't want a clear bra, so let's just leave that suggestion off the table.

The affected areas will likely need some polishing followed up by a long-lasting sealant to protect it all.
