In the Resources -> Model Guide, I noticed the 2004 A6 Avant has the option of having bi-level Xenon headlights. Can my 2004 2.7T allroad's lowbeam Xenons be replaced with the bi-levels?

What is a controller, and a CAN bus?

Xenons cary more of a load than regular bulbs do. You also have to consider room for the xenon transformer/ballast.
the CAN-BUS is the way all the electronics communicate in an Audi. Its possible you would need to use a VAG-COM to recode code the lighting system to let it know it has the new lights.
Its much easier to just get better non xenon bulbs.
