Fan Control Module Smoked!!

So I have an 04 Allroad 2.7t. One day while driving I started to smell electrical smoke, I figured it was a car around me until I see white smoke emanating from the front of the car. As I looked under the hood I could see the smoke coming from the fan control module. Somewhat of a relief as I know this part is replaceable. I also tested the fans to see if they were fried, turns out they both were. I am thinking a fan must have gone bad and when the FCM tried to kick in, it must have just fried. So now I have replaced The FCM and power supply connector, the condenser fan, the Aux fan, The ECT sensor, the thermo switch in the lower radiator hose and the blown 40a fuse in the 8 fold relay panel. Still no fans and Econ light on. I have power to the FCM, both fans operate when 12v is applied. I have tried jumping the pins on the Thermo switch connector and no fans. I have 2 FCM's that I believe to be good, one brand new and one out of a junkyard. Both yield the same results.
So... Now my question, haha.
What next?
From what I can tell the wires are all in good shape. None look burned or anything. Any other tests I can do without Vag-com? Any way to test the control wires that goto the fan controller in the 6-pin connector? Any ideas or info would be greatly appreciated.

@ 01, Both fans operate fine when supplied with straight 12v power.
@Prospeeder, So I will have to reset the HVAC system with vagcom before the system will enguage the FCM?
