$500 to install an amp and four speakers in my car. Isn't that WAY expensive?!

The install guy said something about having to rewire most of the stereo because I'm keeping my Concert headunit. Then I get a 50% discount because I'm an employee there, so $250 for the whole install. Doesn't that sound like A LOT?!

...their money back to make up for your discount on equipment. Normally, I think the going rates would be the following; atleast in the Seattle area:
4 channel amplifier.....~$90.
Coaxial speakers........~$60.
Seperate speakers.......~$100.
These prices are for mid range shops and would be considered high prices (atleast to me) for a store like Best Buy.
So, that would put you at your price, but this is full price and without a discount. Adding the line out adapter for the head unit should not cost much at all.
have you asked other stereo shops about bringing in your own equipment for installation? A lot of places won't install stuff they don't sell, but some will. I bought a CD changer at Best Buy, and I guess they have this thing where if you buy over $100 in stereo stuff you get free installation. So now apparently I can have my whole system installed for free. If you dont wanna do that - make friends with someone who can install stereos =)

...to match your price on components, but like womeone else mentioned, sometimes stores run installation specials for reduced or free installs on certain components. I would look around and price everything with installation prices included and then make your decision. $250 to do a simple install for an employee is rediculous.
