Amp/speaker upgrade on 2006 A3 with Concert II head unit

I have been searching but haven't found the answers I've been looking for.
As the subject states I'd like to upgrade my A3 audio. I want to keep the standard Concert II HU. Ideally I would like to upgrade the facory amp/sub, front speakers, possible rear. I would like to use the line outs from the HU but I have the following questions.
1) the Bently manual multi-pin connector assignments show line out to the front as "where applicable". Are these outputs enabled/usable?
2) are the lineouts factory EQ'd and is there a "hidden EQ" setting on the Concert II.
3) if I remove the factory amp/sub will the disconnection of the CAN bus mess things up?
4) are aftermarket connctors available for this HU.
5) any other hidden gotcha's lurking.
I appreciate any info you can provide or point me to. If things look promsing I will for sure document my install here with pictures.

JL Audio Clean Sweep or the Rockford Fosgate 3Sixty.1
These will give you the cleanest possible signal going to aftermarket amplifiers.
There is also the Alpine unit for about $100 more than these two. A real state of the art piece. PXE-H650.

The only hidden EQ is the flat Bose EQ, which sounds terrible. This is triggered by the Bose pin on the back of the HU. If you don't have the Bose upgrade then nothing to worry about.
The factory amp/sub aren't linked to the CANBUS
You won't need much in the way of connectiors as you'll be bypassing most of the wiring.
