well put out enough power to really take advantage of the speaker. what speakers do you have up front? those are the ones that really count.

having problems with the rear speakers. If I sit in the rear, it seems that all the noise is coming from the front.

I dont think the stock bose amp will will work with after market speakers like they should. I would just play with adjustments and see if you can get it to your liking. the bose system is designed to work together. if you want to chagne speakers in the rear you'll need to change the ones up front and the amp. I dont know about the headunit, but i think you'll need to change that also.
do some searches for people with the bose system. I dont own the bose system so i'm not the guy to rely on. however i do know that bose is wack and I think the am impeedence will damage non bose speakers.

front speakers. I have bought bose amplifier from a 2001 audi S4, but it did not come with the harness and I am not sure if the harness on the current amp would work. Do you know?.

LIke i said in the pervious post, i think the bose amp and speakers run at a diffrent impedence then the non-bose system or any aftermarket system. if the wireharness is the same you need to swap out the front speakers for bose units.
what year is your car? the 2001 a4 bose system had a 2 ohm amp. the best way to figure this out is to search the fourm, people ask bose upgrade questions all the time and I think most people are sick of hearing about it.

you might need this
