Why do you want to use the Bose harness at all?
If you're replacing the amp you'll need to run power from the battery, RCA's etc anyway so you might as well replace all the wiring as it really is mickey-mouse.
The speaker wiring should be replaced as a matter of course, but this will be the worst job.

I know i would have to run a new 12v+ wire back there, but i was planning on tapping into the pre-outs on the existing HU (leaving it in) that run to the bose amp... is this not doable? Preamps should be preamps, and im only using the stock wires to the doors, not the rear trunk. Only 40w are going to be pushed through the stock wiring to the doors (ill replace the wires to the rear deck speakers).

The Bose harness is mickey mouse, it is not screened properly
and is likely to cause interference/engine whine. You'd be far better running new RCA's from the stock HU using the Blaupunkt RCA adapter.
