Nothing you can do unless you want to get your soldering iron out. The Audi head unit has a bizarre capacitor arrangement on the pre-outs which only seems to work properly when used with the Audi rear amp.
The amount of pop seems to vary depending on which amp you are using and also seems to vary between Audi head units.
How have you connected the sub amp to the HU?

Very strange, what HU and amp is it?
Basically all HU's (except Audi) ground the RCA leads when doing anything electrically noisy (like changing CD, or switching from CD to radio etc) so that you don't get annoying switching noises through your system. This is what causes the pop on the Audi equipment as it has capacitors on the input stage of the rear amp, which then discharge very quickly causing the pop. I've never seen this on non Audi equipment. Are you sure there isn't an Audi sub or amp still connected somewhere as this might be leaking into your new sub/amp?
Other than that, you need to recheck everything, all connections, grounds, even continuity on your RCA leads. I had a duff RCA once (brand new) took me ages to find as it was the last thing I checked.
