Thinking about replacing rear speakers with 2 12" woofers. Good or Bad?

You could do two 10" subs...
Basically you build a bandpass box and hang it from the rear deck into the trunk. You then have the two 10" (the 12" are too big to fit appropriatley and might effect the structural integrity of the car itself because the rear deck is an important support). JL Audio did a show car like this and you can check it out on there website (jl-audio.com). I don't like JL stuff at all, but the car is still pretty damn sweet.

I would stick with 10"s. In general, 12"s become a little "muddy" compared to identical 10"s. Keep in mind that enclosure type and your musical preferences should be a factor here.
Of course you'll need to add an amplifier, too. I'm sure you already know that.

Thinking of a simple mod to improve the clearity and punch of the Bose system base....
First, I'm no audiophile. I just would like a little clearer base with more punch. Can I easily add a better amp and replace the 6.5" sub woofers with 8" or 10" woofers without cutting (I don't waint to build an enclosure.) What speakers and amp would you recommend for a budget of ABOUT $500? The FAQ mod sounds like it improves the clarity by using less efficient speakers=less base punch. thanks for your advice in advance.

I think you'll run into problems trying to cram anything larger than 6.5"s in the rear parcel shelf of your A4 without modification.
What year is your A4? Bose?
Supposing no-Bose . . .
While 6.5"s are not "sub" woofers (meaning they aren't intended to reproduce sub-bass frequencies), a decent set will improve the sound of your system when coupled with a decent amplifier. However, if I were you I would put my money into a decent 10" sub & amplifier. There are several brands of subs that are decent for the price (10" Image Dynamics IDQ subs can be had for just over $100 online, if you are comfortable going that route), and amplifiers such USAcoustics (USX series) are okay, too.
I know you don't want to do this, but consider installing the sub in a small, sealed enclosure in your trunk. If you have the Audi "Concert" receiver, you can run clean pre-amp signal to your amp by using adapter made by Blaupunkt (search archives using "John P." and "Blaupunkt").

If you have Bose, however, it already takes advantage of these outputs on the back of the receiver. In that case, your best bet might be to follow the FAQs and try to rectify the 6.5"s muddy bass. Swapping Bose speakers isn't easy because Bose speakers use uncommon impedances (not the common 4-Ohm).
