My car has the unit where you load 6 CD's, one by one, into the front of the unit, in the dash, not the magazine stacker unit in the trunk.
I don't understand what you mean by swapping magazines to verify if it's the machine, the magazine or something else.
Whenever I press the "CD" button or the "load" button, I get the "CD 1 err 3" message displayed.
Pressing the eject button produces nothing.
I have no idea whether there is a CD jammed inside, the internal mechanism is just Audi glitchy or what.
I was hoping somebody else (without warranty) had run into this and found a successful fix without having to simply throw away the unit and buy a new one. The unit works fine except for the CD player part not wanting to load CD's.

I would first try to establish this fact.
Take it to you local dealership and ask them if one of their tech's can take a minute a look it over. They should be willing to help you without charging too much (or anything for just giving you suggestions).
Secondly (and do this only if you have the radio security code) try unhooking your battery to reset the stereo. Maybe it's just a glitch that could be solved that way.
3rd. Buy a Phatnoise system for the $230 they are on special for at the dealerships. Gives you 20gb of mp3 music with perfect factory integration into the head unit. Much better than CD's in my opinion anyways.
