if you decide to take a car into the city...
drive out to Alder Planetarium and have a look back towards the city.
Also be sure the visit the silver cloud (aka the bean) in Millenium Park. And take some time out to walk into the lobby of the Tribune Building on Michigan Ave.
The boat cruises are worth the money, though they are not cheap ($20-$30). Wendella has one that goes out to the lake and browses the river, which is IMHO the one to take.

arcgator's recommendations are solid. They're not touristy, yet they are essential Chicago.
As far as the boat cruises, don't waste your time with anything other than the architectural tour. Well worth the money.

^^^2nd the signature room in the hancock building, walk to the west side and try to get a table near
the window, SW corner is best view. I do this in the evening for anyone coming in from out of town...the drink is the same as paying for the observatory. As Jeremy says do the boat tour, they are located at michigan ave and the river.
