Coming to San Jose from San Rafael, where to get 100 Octane?

two choices, neither is perfect
In Sunol, at the Andrade Rd exit of 680, there's the Sunol Super Stop (IIRC), where 100 octane unleaded is $5.89 at one pump.
In Redwood City, there's a 76 station on Woodside Road, about halfway between 280 and 101. They've got it for $5.39.
If you're not towing or something, why not go to San Jose via 19th Ave and 280? That would make the Redwood City station very convenient. Of course, there's the Almaden Expwy station already mentioned, once you're in San Jose. It's in south San Jose.
