Want to get my A4 chipped, but don't want to void the warranty (i bought extended to 100000miles). Planning to get APR with the stock program. After getting it chip i want to do my service at the most friendly to my chipped A4.
Any suggestion?

Not
Generally you're ok for normal service - they aren't going to pull apart ECU, check for a chip if your stereo breaks, or just going in for service checkup.
None of them will look kindly on chipped car if it comes down to a case of warranty service on blown turbo/engine. They have to get AoA district mgr involved to approve.
Did you get the ECU chip replaced or just reflashed ? Have your backup ECU, or stock program flash ready. Switch programs, reset ECU and drive for at least 50 miles (to clear trace codes) before service.
That being said some mods will attract attention more than others. For example if you had aftermarket exhaust, suspension and brakes that sob Ray at Stevens Creek Audi has been known to deny warranty coverage on inconsequential things e.g. like a faulty mirror ... just because if you have those kinds of mods you must have all the naughty ones and you're going to hear a stories like : since you're driving faster than the car was designed for so that placed excessive stress on components.

They just denied my claim for torn bushings......
Had coilovers for eight thousand miles.....said they caused the upper control arm bushings to tear completely though.
