As I'm getting used to driving this car, I've noticed that starting from a standstill in second gear makes for much smoother starts off the line, especially in traffic when I do not need ultra-fast off the line acceleration. The car seems to do this effortlessly, unlike other manual cars I've owned in the past (including a modded 400HP 3000GT).
My question is, does this have any negative short or long term effects on the car? Or is this actually better for the car than starting off in first gear? Thanks for any responses.

and my car didnt seem to happy. Unless your rolling its normally good measure to start in first. But overall I can see any reason it would hurt anything. The only problem I really could see is the ammount of RPMS being used to slip the clutch, it might be a little on the low side.

Clutch take-up actually feels alot smoother when starting off in second, the drivetrain feels less "jerky", and acceleration is much smoother. Will doing this cause premature or excessive wear on the clutch?

Lugging the engine in general is good for fuel economy - I/C engines are more efficient at WOT than at patrial throttle (minimized pumping loss), and low revs require less fuel. It's harder on the engine, but shouldn't be that bad for a 4.2L V8 in a 3900lb car.
However, starting out in 2nd will wear out your clutch a lot quicker.
