Okay New Clues inside. After I swapped coils I VAGed the car.
It still misfired in #6. Step two was to swap the ECU - still misfired but I did not VAG-COM -- I assumed it was still misfiring in cylinder 6. Same with after I changed out the plug. I just got back from a new VAG scan and I have some new codes to share.
Note that the misfire skipped over to cylinder 5(it was in six) -- this is the cylinder I changed coilpacks with. I also have an O2 code (just replaced) and a power supply terminal code -- would this be the POS?
Here the new codes after switching coils, ECU's, cylinder 6 plug:
17539 - Oxygen (Lambda) Sensor; B2 S1: Internal Resistance too High
P1131 - 35-10 - - - Intermittent
18010 - Power Supply Terminal 30: Voltage too Low
P1602 - 35-10 - - - Intermittent
16684 - Random/Multiple Cylinder Misfire Detected
P0300 - 35-00 - -
16689 - Cylinder 5: Misfire Detected
P0305 - 35-00 - -

its a chicken and egg scenario. Either the O2 sensor is fvcking up the mixture on that side
and causing misfires (bank 2). Or, all the misfires on that bank are soaking the O2 sensor in unburnt fuel and making it not so happy. I would suspect the former....especially if this just started happening after changing it out.

After swapping coils with cylinder 5, my first step, I took it for a drive and stepped on it
to build boost to the point where I could feel it misfire but not to the point where I got a CEL. And Vaged, but I must not have cleared the codes because it still showed as No 6 misfiring.
Then I swapped out the ECU to stock -- still misfired but I did not VAG, I assumed it was still cylinder 6 (original suspect cyl).
Now after swapping coils 6 and 5, swapping to my stock ECU, and changing the plug in no. 6, it appears that (after clearing codes 2 separate times) and driving, I have 2 separate confirmations that cyl 5 is misfiring (suspect coil).
Therefore,my best guess, after some diagnosis mistakes, is that it is in fact my original coil that was in no. 6 (now in no. 5 is bad). I will replace the coil and report back. Whoopsie Daisies! Thanks for all the help.
