Body shop says they have to charge me 3% if I use my credit card to pay for everything?....
The damage went well above my deductible, and all the checks from insurance were made out to my name and already deposited in my account. Does this make any sense for the body shop to do? .. Is that normal to charge 3% (they say the credit card company charges them 3% for purchases above a certain amount)? My insurance company doesn't know anything about that but says they wouldn't cover that type of charge. Whay options do I have?
Thanks in advance!

Don't let them do this...
I am quite sure that Visa/MasterCard rules prohibit merchants from doing this kind of thing (on the basis that it would discourage people from using credit cards, which obviously they don't want to happen).
If the shop persists, call the bank that issued your Visa/Mastercard and complain to them.

Write yourself a check from the CC company, then give the bastards a money order.
Its a crappy way to go b/c the interest rates could screw you in a hurry. So pay it off quickly!
Good luck. BTW, my body shop did the same thing when I tried to pay with CC.

Not sure of the percentage, but yes.
The Credit Card companies charge businesses. AmEx charges a few percent more than Visa and MC, that is way a lot of places won't accept them.
Do you have the estimate? Does it mention the extra charge for credit cards? Are there signs in the shop that state this? If not, it will be hard for them to justify.

I have enough money in the bank to pay but they won't take personal checks...
Maybe a bank check would work?... Your idea is good .. those CC checks scare me but that is a defintely good idea.
