Broken fan blade
I just noticed that half of one blade is missing. I did hear a noise this Winter and saw a squirrel jump out from below the engine. Is this something that I should get replaced? I am still under warranty.

Yes, replace it.
The fan should be balanced...if it's not, you'll send the fan to a premature death. The problem with that is...it may find a very inconvenient time to due this...and if it grenades, it may take out your radiator and a few wiring harnesses on the way out.

check your engine mounts
I had broken engine mounts from an accident that went unnoticed until my all of the blades on my fan were broken off.
Each time I accelerated hard the engine would lift up enough to break those cheap plastic peices right off
