Any part that Audi replaces has it's own 1 year/12,000 mile warranty I believe. So if it fails again under that period, regardless of if your car has gone out of warranty, it should be covered. Had a few things like that replaced on my old A6 and 1 or 2 on the S4.
Also, isn't there a California emissions law that covers turbos or something to that nature? I could have swore I heard about a 7year/70kmile warranty on things like this in cali.
Good luck man. I remember when I got my engine estimate, they quoted me $4500 just for a new set of K03s, not including labor. I laughed.

However, if you have or had a boost gauge, opening the ECU box and removing the ECU to run the vaccum line is the best way to go about hooking it up. The bolts being removed/scratches on the ECU is in no way PROOF.
If it comes down to it you can ask that they have the regeional rep take a look at your car and give his opinion. At this point you've got nothing to lose in asking for that.
