Do the two red dot lights in front of sunroof control serve any purpose?

Default it's also controlled by your cluster dimmer, try cranking it up more.
personally I'd love a little more red light inside the cabin. It's very helpful and not intrusive to my eyes at all. That was one of the coolest "I didn't know it did that" features after I bought the car.

shifter on MT has reflective layout, - can be seen easier with red light?

It's referred to as "submarine lighting", several other cars also have this ambience feature

Default all of them..i'm 2000 and i have them..u probably just dont notice them..
put your hand under the rear view mirror at night, you will see them.
