We always dyno in 4th gear on a 6spd as it's closest to 1:1.
You are correct though--if you baselined in 4th you shouldn't do a test run in 3rd as it's not apples to apples.
Correct again that dynos are not absolutes; they are measuring devices to see gains or losses from run to run. That is why the delta is the important factor to look at, not the numbers themselves.
175-185 baseline is a bit conservative. Strange on that one. Our in-house Mustang AWD dyno reads about 185-190whp baseline on a 2.7T manual in 4th gear.
