Got the stoptech stage 2 upgrade a few months ago....having problems

Well my stock brakes needed to be replaced, I went with the stop tech stage 2 upgrade....I guess i like the stock brakes better, but these arent bad by any means, just made me realize how good the stock braking system is...anyways a month or two later... im starting to feel almost a vibration when i apply the brakes sometimes...doesnt happen all the time...definately in the morning coming down my hill...happens every day. My question whats wrong? it seems almost if the rotors are warped? They are not warped, the car has been only on the street, no track. I read that they may have a embedding problem, and still have a coat...I did break in the brakes according to the stoptech guide....i searched people have had problemms with stoptechs...what should I do? take back to my shop and complain?
