help! car starts with one ECU, but not another, and both ECUs start other cars

possible, although I was thinking more like my ecu had some ecu specific immobilizer
so that when my original ECU was re-flashed by ASP, no big deal because it is original, but when I try to put the tial ecu in the car goes "WTF!?" and does not start. Of course, the shops confirm the immobilizer was defeated as evidenced by the other cars running, but I was hopeful there is something I don't know..
