category. The GS should probably be compared to the BMW 540i. The S4 is quite a bit smaller on the inside (and outside). Which, although it translates to less room, also translates to lighter weight and MUCH better handling. Acceleration is a slight edge to the S4, but then again, the GS400 is automatic only (pushing buttons on the steering wheel doesn't qualify as "shifting gears" IMO).
Test drove both. Preferred the S4 (although I would like to see Audi increase the interior room of the S4 ever so slightly -- it's a bit snug right now).
Drive 'em both. Find out for yourself. Ultimately, they are very different cars, and what you are looking for (not the differences in the cars) will determine which one is "better".

and perhaps some performance #s - S4 is still quicker. GS400 is a nice car but you're really looking at two different cars. Sure, the S4's amenities might make it appear to be a $50K car but they are just in a different class.
An A6 2.7 or 4.2 is more like it - if I had to compare an Audi model to a GS400. Then again, I never had to. S4 was my one and only choice - otherwise I'd still be driving my 12V A4.
Think you should look into this a little further and try to see what it is you're looking for in a car. Good Luck.
