Default I believe my misfire problem is fixed. Here's what the dealer did:

I got the car back from the dealer yesterday. The ECU had logged the misfire codes this time. Here's what my service invoice says:
"Customer states there is bumping feeling (like a misfire) at hwy speeds--(let off and accelerate lightly)--also feels it at idle"
"check codes: 2 codes #4 cylinder miss fire, temp sensor sporadic
replace temp sensor, reset readiness codes, clear codes, flush injection system, test drove car, perform intake decarbonization"

Here's the parts list from the service invoice:
1 N-903-168-02 O-RING
1 61510 V.I.C. CLE
1 66201 POWER CHAR
1 059-919-501-A SENSOR

I don't know what it all is, but this will be on record at least for any others who have a similar problem.

For a bit of history, my car has been misfiring for about 7 weeks now. Very minor, but noticeable mostly at highway cruising speeds, not during significant acceleration. I plugged up a VAG last month, and saw misfire codes, but the software crashed and I was only able to clear the codes w/o diagnosing any other info. When I took it to the dealer, there were no more error codes, so they "couldn't duplicate the problem". I rescheduled. Fortunately this 2nd time, misfire DTC's were showing up.

The misfire 'bumping' feeling appears to be gone. YAY!!! There is still a slight ticking which is noticeable from the outside of the car. I'll keep my eye/ear on that to see if it gets worse. It sounds like a combination of ticking valves and a diesel engine. Again, the sound is minor, but noticeable. I can feel it in the cabin during idle as slight fluctuations though I don't notice any difference on the tach.

Questions: What is involved in flushing the injection system and performing an intake decarbonization?

You can decarb the intake by spraying some cleaner in there. It breaks up the deposits.

My misfires were a faulty coolant temp sensor

They are required by AoA to clean/flush the injectors first before replacing them.

Default Can't find any of those part numbers.

Closest I could find to the 059-919-501 was 078-919-501 was some sort of temperature sensor. Can't figure out the rest. The short part numbers are strange. Maybe it was a coil pack, wiring harness, and gasket. Would be nice to know for sure though.
