1. The amp in the trunk powers all of the speakers there are no amps at the speakers.
2. You can replace all of the bose speakers and keep the factory amp. There is nothing strange about the install, just replace the speakers.
3. Replacing the front and rear door speakers does make a big difference in sound quailty. I used the MBQuart QM 215.61Q 5¼" (130mm) 2 Way Component System in the front doors with the QM AUDI Front mounting adapters and the RWC 160 6½" (160mm) Referenz Midbass/Midrange in the rear doors.
4. If you are going to replace the woofers in the rear deck with a heavier duty longer throw woofer then you are going to need to replace the amp. the stock amp is not powerful enough to drive the new woofers. I replaced mine with Kicker Free Air 6.5" long throw woofers and there was not enough power to them.
5. The stock BOSE amp is a 5 chanel amp and the rear deck woofers are mono. I took the BOSE amp apart and there is only 5 output stages.
6. The inputs for the BOSE amp are common ground. Meaning that there are 4 positive inputs and only 1 negitive input. This does require a special adapter the MonsterCable factory links or periferal common ground 4 cahnnel adapters will work.
I will post more on this topic once I get the new 5 chanel ALPINE amp in tomorrow.

I'm really interested in using the stock amp interface
I too have looked closely at the MBQuart Q series (5.25's all way around) and some sort of 6.5 woofer (kicker came to mind too)
BTW Where did you mount the crossover for the Quarts?
