If you were going to fall off a cliff, would you want to have the top up or down?
Having the top up will most likely prevent rocks from flying in your face and so forth. It may not help much in preventing your skull from cracking open, but it will prevent facial and skin lacerations.

Thats what you think.
To be honest, I don't know if having the top down is better or not.
You are right that it protects you from smaller rocks and maybe help the car to slide on the roof instead of having the roll hoop catching a soft spot on the dirt.
But you also have to think about what if the roof shattered and came onto your head?
The botton line is, having the top doesn't equal a roof or a good roll hoop.
