Default I have a Perception "sit on top" kayak, but have yet to actually put it on top of the TT rack.

And I do have those blue foam blocks that I have used on the Yakima rack on my Isuzu Rodeo. I was going to try this soon using two straps that I have, just figured to loop them around the roof rack itself like you said. I would be afraid to mount with rope to the front and rear of the car, the rope will undoubtably rub the paint somewhere!

Again, I have not tried any of this just yet so I am not 100% sure how to best carry the kayak... but I will figure it out!

Default concerns acknowledged...

re: rubbing of tie-downs... on the other hand, a 16' kayak is considerably longer than the TT, so tie-downs might only be touching down low due to the angles. Could probably wrap at key spots to help limit chafe. Dunno, haven't tried any experiments yet. Normally we don't transport the kayak much anyway, but it would be nice to be able to take it somewhere. Keep hoping someone else will chime in and say they've already done it, but still pushing the envelope I guess... :-)
