I want to upgrade my Bose system with a 10" aftermarket woofer and box along with a amp to power only the box. Has anyone done this or any other mods to their stereo that sound good.

You've gotta run HIGH level speaker leads to the LOW level inputs on your amp, Otherwise, no issues. A couple of guys have upgraded this way. sure they'll jump in....

In general, stock systems suck (except the ML system in the new Lexus). For the TT, I suggest you keep the head unit and the CD changer, since changing them is a relatively big job. The first compoent you want will be the stock drivers (speakers), I recommand FOCAL - as an added bonus, they have the same footprint and screw-hole as the stock BOSE drivers. For more power, you can either swap the stock BOSE amp with a better one, if your installer knows what he is doing, or go for a safer route, keep the stock amp and add a new , decent amp with speakers level inputs, such as PHEONIX GOLD amps.
That would be step 1 to better sound for your TT.
BTW - coupes will alway sound MUCH better than roadsters, given the acoustic differences.
