I had this problem but only slight,>>
I went to get a carwash and drove my car through, water was leaking near the window area. So I went home and got my gf to pour water from a hose in areas of the top (simulating a carwash. Only my driver side (just a little) started leaking on the rubber piece where the top connects to.
Diagnose your problem and find where those holes are at. Check for leaks then fix it accordingly.
