Default check engine light will not go out by itself...

the fault code will have to be cleared by a VAG-COM or similar. but sounds like you have other issues, not the MAF. maybe you should check your coil packs...they usually put the car into limp mode.

Default I checked the code, it said it is MAF, and I think it is the MAF is different than my OEM,

I have reset the CPU, and clear the code by VAG, but I think is the 2.0 MAF is different than the TT 225's MAF

Default 06A-906-461-E is MAF p/n for AMU 225 >>>>

Dealer replaced my MAF with above part number just a month ago. I have 2001 225 build date Feb. 01.

Default actual sensor is the the same...well it was, but then VW revamped it, but should still work...

have you checked to see if your maf is plugged in? You said that you reset the ecu? How did you do that? Did you go into blk 060 in Engine - Basic Settings to do a throttle adapt after you cleared the codes?
