Actually, Audi will only provide warranty on OEM stuff and not the flash (they can only deny warranty if the aftermarket mod is proven to be the cause of the problem). Stasis would provide the warranty for the flash should a problem arise ...
I'm on my 5th Audi with mods and have never been denied a warranty claim (3 cars flashed, with an S4 as well as RS4 having exhaust or suspension work). The bottom line is that dealing with a reputable aftermarket company should provide some level of comfort that the mods provided will still allow you to operate within safe parameters.

^ I'm interested also and this is the first that I've heard of an issue arising from a flash in the 10+ years of modding/ reading Audi enthusiast boards. BTW, my dealer recently told me that a chipped car would be denied warranty but that was after the advisor was made aware of an aftermarket boost gauge installed in my TTS and I havent experienced an issue requiring warranty work ...

Most Audi shops are staffed with tech nuts in the first place, and they're into it. I decided to get my APR after a enthusiastic conversation with my guys at Livermore before we moved. They told me the only way they would deny coverage is if a failure was directly attributable to the software. Of course they all recommended Stasis because of the partnership and warranty coverage, but after I explained just how far I was willing to go on mods, they agreed with my APR choice.
Talk to your service manager and/or head tech. I just had a chat with the manager in Seaside before I take it in for my 35K service (Audi Care Plan) next week. She wasn't fazed in the least when I asked her to make sure not to implement any TSBs or recalls that involve the ECU without calling me first. Knew exactly where I was going with it.
True that the TTS can only have one program. You also cannot erase throttle body codes. Oh, and no, it's not invisible. It doesn't show up as anything thing specific. I can't remember precisely what my old pen pal in Ingolstadt told me, but it was something to the effect that it produces a generic fault code of some kind...

35K service changed out oil and filter, pollen filter, Haldex fluid and spark plugs, plus the usual inspections.
No platinum-tipped plugs in these here 2.0s I guess...

I thought the platinum plugs were supposed to last forever? I've got them in my truck and they didn't change them for 100,000 miles.
