The TTs will probably get better fuel milage. The 3.2 has the lower initial cost. Meaning that you could make some upgrades and get a remap for less than the initial cost of the TTS. As far as aftermarket parts go, the TTS has a larger selection, and is probably capable of better numbers on the dyno once it has been upgraded. If that is a direction you are looking to go.
When I got my 3.2, I drove the 2.0/dsg quattro first, and didn't really like the feel. I ended up going with the 3.2/mt. Admittedly, the TTs is a totally different creature than the 2.0, and you probably have different expectations from your vehicles. I do not believe that the TTS was available yet when I got my 3.2. I have though about getting a test drive in a TTS, but never followed through because I am happy with my 3.2. Though I would be happier if it were a roadster and not a coupe, at least while it is nice outside.
You know yourself better than any of us. If the price isn't an issue, take both for a test drive, preferably both in the same day. Get the one that gives you the biggest smile. If the cost is something of an issue, get the one that gives your wallet the bigger smile, you will be happier in the long run.

You definitely need to test drive both cars (note that the 3.2s might be difficult to find). Both are great cars but different. You might also throw in an MK1 test drive (the 3.2 DSG in particular)....VERY different from the MK2 and also great fun to drive (in some ways, better than the MK2s
