Is it possible to screw your ECU up by using a VAG COM device?
I just got one and I'm reading the manual and getting a bit confused over how to make some tweaks.

Yes, but it's pretty hard.
With very few exceptions, anything that you can "mess up" with VAG-COM can be fixed with VAG-COM.
As a general rule, do not "play" with the stuff on the "Refer to Service Manual" side unless you're following a documented procedure specfic to your car.
